The scene opens with Clef overlooking a wasteland of what is left of Cefiro. Green pillars of light start to materialize around Cefiro castle just as Alcyone shows up to attack Clef with her Mashin. Clef makes his escape while riding an eagle he summons. Inside Cefiro castle, Emeraude is fiddling with a lifeless Zagato seated on a throne while Eagle informs her that they will soon reach " Rayearth".
On Earth, Hikaru, Umi and Fuu are at on their last week before high school graduation. Knowing that they will be going their separate ways after graduation, Hikaru is troubled about having to leave her two best friends. As she stands waiting for them under a cherry tree, there is an earthquake and Mokona comes crashing down in front of her. Mokona gives a wide yawn and Puus off just as Umi and Fuu arrive. Hikaru tries to convince them she just saw the fairy from the tree while Umi and Fuu give her a funny look.

As they make their way home, they discuss more where they will be going after graduation making Hikaru feel uneasy. She looks across the street to see Mokona trying not to be stepped on (apparently nobody can see her instead of Hikaru). Hikaru runs across the street (ignoring a red light), glad to realize she wasn't imagining things when suddenly everything goes black. The voice of Lexus asks her why she can see Mokona when nobody else can. Lexus tells Hikaru there is a great danger hanging over her world and grants her the Red Ovum, explaining that when it shines, her wish will be heard. He also shows her Clef, who is standing on top of Tokyo Tower.

Hikaru suddenly comes back to her senses when Umi and Fuu catch up to her. Mokona then hops onto Hikaru, much to the surprise of Umi and Fuu, as well as Hikaru who notices Umi and Fuu can see Mokona now. She explains Mokona is the fairy at the oriental cherry.
Elsewhere, Alcyone makes an appearance and freezes the unfortunate souls who happened to be standing near her. She ponders what Clef is planning as he starts gathering his strength to cast a spell on top of Tokyo Tower. Alcyone tries to stop him by throwing a barrage of ice crystals in his direction, but Clef finishes off his spell, which also blocks off her attack. Some of the ice crystals knocks over a sign post where Hikaru, Umi and Fuu happened to be standing and it comes crashing down on them. Flames fly out of Hikaru's Ovum to protect them from the debris, although when they later come to afterwards, only Hikaru remembers what happened.

As the three girls recover, they notice people around them become transparent until they completely disappear. They come to realize they are the only people left in the city. As they go about trying to find a way to get home, they notice a huge bird flying over with Clef on its back. They follow it and find Clef lying on the ground. After a while, he recovers and notices Hikaru's Ovum. He introduces himself and explains he comes from another world. He tries to explain what is happening when Alcyone shows up and tries to kill him along with the three girls. They flee to the roof of a building but Alcyone follows them. She tries again with her ice attacks but she is no match for Clef when it comes to magic. Alcyone resorts to binding with her seijyuu as Clef summons his griffon (the "bird" from before) to escape. Alcyone uses a focused attack to fatally wound the griffon as it drops helplessly out of the sky while Hikaru looses her grip and goes on a fall herself.
As Hikaru falls, she feels guilty of everything turning out as it is because of her wish not to be separated with her friends. Lexus senses her change in heart and saves Hikaru from her fall. Lexus once again asks Hikaru what she wishes for. Hikaru explains she is not sure, as wishing for one thing would make you loose another, but if she does not do anything now, everything will be lost. Lexus says that's good enough for now, and brings her back to the scene where Alcyone is about to finish Clef, Umi and Fuu.
Hikaru merges with Lexus and starts a fight with Alcyone. Alcyone holds the upper hand until her attacks also threaten the lives of Umi and Fuu. This causes Hikaru to counterattack and defeats Alcyone with a Honoo no Ya. Just as the battle ends, Tokyo Tower morphs into Cefiro castle. Hikaru gathers her strength to try an all out attack on the castle before the invasion can start while Clef takes Umi and Fuu away from the battlefield, explaining that they cannot do anything useful until the two girls awaken Seresu and Windam. Hikaru throws a huge fireball at the castle, but is blocked by a white Mashin. It counters Hikaru's attack with a white beam, which destroys Lexus.

After all the smoke settles down, a wounded Alcyone finds Hikaru lying unconscious and tries to finish her off, but is fended off by Lantis. Lantis examines the Ovum on Hikaru's hand and puts his cape on Hikaru. Meanwhile, Umi and Fuu, unaware of Hikaru's fate, hope she is still alive.
